The protocols that carry the data
The common languages a lab integration speaks — from industrial OPC-UA to the humble watched folder. Pick the most robust one a given instrument actually supports.
SiLA2
Open lab-automation comms standard on gRPC + Protocol Buffers (HTTP/2) — microservice architecture, deterministic typing.
Used for: Pipetting robots (Tecan, Hamilton), plate readers (Tecan SPARK), device→LES integration & orchestration.
Maturity: Best-established next-gen standard, but adoption is still slow — most devices need an extra driver/wrapper.
OPC-UA
Industrial machine-to-machine standard (IEC 62541), platform-independent, native to industrial automation and PAT.
Used for: Bioreactors, pharma water systems, freeze dryers, process monitoring in GMP / Industry 4.0 environments.
Maturity: Well supported in 'process' equipment, rarer in typical benchtop analytical instruments.
OPC-UA LADS
OPC UA Companion Specification (OPC 30500) for laboratory & analytical devices — models each instrument in a Hardware + Functional view with standard templates for functions, results and state, over the OPC-UA transport.
Used for: Plug-and-play, vendor-neutral connectivity of lab hardware (balances, analyzers, bioreactors, chromatography) into SDMS / LIMS / automation — the OPC-UA-native answer to serial/file integration.
Maturity: New but the fastest-rising lab-device connectivity standard — v1.0 released January 2024, strong vendor backing, still early on installed fleets.
MTP (Module Type Package)
Manufacturer-independent digital description of a process module (VDI/VDE/NAMUR 2658, internationalizing as IEC 63280) — services, state model, alarms and HMI in AutomationML, with OPC-UA for runtime comms.
Used for: Plug-and-produce orchestration of modular skids — single-use bioprocess modules and flexible pharma lines integrate into a process-orchestration layer without re-engineering control.
Maturity: Emerging-to-establishing; major DCS vendors (Siemens, ABB, Rockwell) ship MTP support, core sheets released with others still in draft.
MQTT / Sparkplug B
Lightweight publish/subscribe messaging over TCP (OASIS / ISO/IEC 20922), usually paired with the Sparkplug B spec for structured, stateful topic namespaces in industrial use.
Used for: Streaming PAT and process-sensor telemetry (pH, DO, temperature, soft sensors, single-use probes) into IIoT platforms, historians and data lakes — a transport backbone, not a data model.
Maturity: Established broadly in IIoT; still emerging inside regulated labs / bioprocess, usually complementary to OPC-UA rather than a replacement.
ASTM E1394 / E1381
Older, common message format (E1394) + low-level transport (E1381) between clinical analyzers and LIS/LIMS.
Used for: Older-generation clinical / diagnostic analyzers.
Maturity: Very mature but limited to simple text results; often superseded by HL7.
HL7 v2 (ORU/ORM)
Medical data-exchange messages (results ORU, orders ORM), extended for lab automation.
Used for: LIS/EMR ↔ point-of-care and diagnostic analyzers.
Maturity: Mature, widely supported by middleware (Data Innovations, Orchard Software).
POCT1-A2
CLSI standard for point-of-care devices — multi-vendor interoperability between device, data concentrator and IT system.
Used for: Glucometers and other point-of-care devices in clinical / industrial settings.
Maturity: Niche outside clinical use, rarely seen in typical R&D/QC labs.
File integration (watched folder)
The simplest, most universal route: the device exports a result (CSV/XML/PDF/TXT/XLSX) into a monitored folder that is auto-parsed.
Used for: Practically any device with older or closed software (balances, spectrophotometers, dissolution testers, qPCR).
Maturity: Lowest deployment cost but least resilient to export-format changes — needs parser maintenance.
REST/SOAP vendor API
A dedicated API exposed by the control software/CDS (Empower Toolkit, Chromeleon API, CFX Manager API, viewLinc API, Illumina ICA).
Used for: Modern CDS, environmental-monitoring systems, vendor cloud platforms.
Maturity: The most robust route where available — needs a vendor license/module and knowledge of the specific API.
Direct CDS/LIMS database access
Reading data straight from the SQL Server/Oracle database the control software runs on (e.g. Empower).
Used for: Environments with lots of historical data and no convenient API.
Maturity: Risky in validated (GMP) systems — needs vendor/QA sign-off and precise schema knowledge.
Open scientific formats (mzML, OME-TIFF, FCS, JCAMP-DX, SPC)
Community-built data-exchange standards (HUPO-PSI for MS, OME for microscopy, ISAC for cytometry).
Used for: Mass spectrometry, microscopy, flow cytometry, FTIR/NIR spectroscopy.
Maturity: A good alternative to proprietary formats — open-source conversion libraries (ProteoWizard, Bio-Formats, fcsparser).
AnIML
Analytical Information Markup Language — an open XML format for analytical chemistry & biology data developed under ASTM E13.15, with a stable core schema plus per-technique definitions and embedded audit trails.
Used for: Vendor-neutral archival and interchange of spectroscopy and chromatography data (UV/Vis, IR, chromatograms) and multi-step workflow documentation — an archival format, not a control protocol.
Maturity: Long-running (since ~2003) but niche; largely overtaken in mindshare by the Allotrope Simple Model for the analytical-data-model role.
Allotrope (ADF / ASM)
Standards from the Allotrope Foundation (pharma + vendor consortium): ADF, a heavyweight HDF5 + RDF/OWL container governed by the Allotrope Ontologies (AFO), and ASM, a lightweight JSON model reusing the same controlled vocabulary.
Used for: Semantically consistent capture of instrument results (chromatography, qPCR, mass spec, plate readers, balances) feeding LIMS / ELN / data lakes — the format behind TetraScience and Benchling's data models.
Maturity: ASM is the momentum story — adopting fast across techniques in pharma; the heavier ADF has lagged. AFO ontology usage roughly tripled over ~3 years.
Middleware & platforms
What sits between the instrument and the LIMS
Buy-vs-build often comes down to whether one of these platforms already covers your fleet. They range from 30-year clinical middleware to modern scientific-data clouds.
Instrument Manager (IM)
Data InnovationsThe most widely used, mature (30+ yr) lab middleware — vendor-neutral, integrates any analyzer/LIS/EMR in one place, with a rules engine (result validation, reflex testing).
